Le prime notizie di questa Chiesa risalgono a prima del X secolo. Essa nasce lungo l'antica via romana che era all'esterno delle mura della città, una sorta di circonvallazione a monte dell'epoca (ed è per questo che, come pochi sanno, l'andamento di Via della Maddalena è curvilineo poiché seguiva le mura, e non rettilineo come la maggior parte delle altre vie dei vicoli). Con la costruzione delle Mura del Barbarossa la Chiesa viene inglobata all'interno della cinta muraria. La Chiesa fu affidata ai Padri Somaschi nel 1575, che aggiunsero all'antico titolo quello del loro Santo fondatore, San Girolamo. L'aspetto attuale di questa Chiesa è frutto dei restauri secenteschi i quali cambiarono volto alla Chiesa: essa venne "capovolta" e l'ingresso venne portato a levante, venne aggiunto il portico davanti all'ingresso, e nell'interno Sebastiano Galeotti, noto pittore di molti edifici religiosi genovesi, affrescò la volta e la cupola nel 1729, quest'ultima con la "Gloria di Santa Maria Maddalena", il presbiterio e l'abside.
