Uscendo dalla porta che ci conduce alla grotta di San Francesco in fondo al corridoio delle Stimmate sulla destra si scorge una porta da dove si entra in una piccola cappella dove il Santo è raffigurato nel momento del ricevimento delle Stimmate, cappella Loddi. Poco più avanti attraversato un piccolo atrio, si entra nella Cappella delle Stimmate, cuore del santuario, edificata nel 1263 per volontà del conte Simone da Battifolle, sorta nel luogo dell'evento miracoloso.
