Al centro della Chiesa si rimane colpiti dalla bellezza e maestosità del coro. A differenza di tante altre chiese, il coro dei Frari conserva la sua ubicazione originaria. Contemporaneo a quello costruito tra il 1462 ed il 1469 dai Canozi per la basilica del Santo a Padova, venne terminato nel 1468 da Francesco e Marco Cozzi di Vicenza, come dice l'iscrizione gotica all'esterno dell'ultimo stallo verso la sacrestia. La indovinata distribuzione degli scomparti, le eleganti proporzioni degli stalli e la disposizione delle guglie, lo rendono degno della massima attenzione. Un magnifico effetto risultava dal complesso delle ricche decorazioni allorché, le nuove dorature rilucevano nei fogliami dei fregi, sui modini, sugli archi e nelle pieghe delle nicchie in duplice ordine di conchiglia striate d'azzurro. Risulta composto da 124 stalli, dei quali 50 nell'ordine superiore, 40 nel medio e 34 nell'inferiore. Ha un'altezza di m. 4,50, una larghezza di m. 13,70 e una lunghezza di m. 16. I 50 stalli superiori sono decorati da un duplice ordine di formelle. Quelle superiori, racchiuse in graziose cornici, presentano figure di Santi in rilievo dal caratteristico intaglio gotico con influenza tedesca. Quelle inferiori sono lavorate ad intarsio con figure di edifici, calli, campi e pozzi in scorcio e prospettiva. Il resto del coro è tutto un intarsio di svariatissime forme geometriche, minuziosamente lavorate. Alcuni di questi intagli sono veramente belli e sembrano ritratti di persone che abbiano posato di fronte all'artista.
