La chiesa è lunga e stretta in proporzione all'altezza. La navata fu innalzata dal secondo architetto (Huguet), alterando le proporzioni e dando alla chiesa l'aspetto attuale. L'interno è sobrio e spoglio da ogni ornamento o statua nella navata centrale. La volta è a nervature convergenti al suo centro che si innestano sul coronamento. La luce entra per mezzo di dieci finestroni muniti di vetrate, due grandi finestroni nelle pareti laterali del transetto a dai due ordini di finestre lanciformi esistenti sul coro. Il coro si estende nelle cappelle laterali per un totale di cinque cappelle compresa l'abside centrale. Batalha ebbe probabilmente il primo laboratorio in Portogallo per la costruzione di vetrate policrome. Quest'arte venne introdotta in Portogallo da alcuni artisti tedeschi provenienti dalla Franconia e da Norimberga.
