L'attuale chiesa venne realizzata sul luogo ove almeno altri cinque edifici religiosi erano stati edificati in precedenza. Sembra che la sua origine sia da ricercarsi in una chiesa edificata sulla tomba di san Zeno di Verona, morto tra il 372 e il 380. L'edificio venne comunque riedificato all'inizio del IX secolo. Poi intorno alla fine dell'XI secolo e al principio del XII, si diede mano a un grandissimo progetto di rinnovamento della chiesa in stile romanico.. Nel corso dei secoli successivi l'edificio andò incontro a ulteriori modifiche e trasformazioni che però non ne modificarono l'impianto, mantenendo sostanzialmente inalterata la sua origine medievale. Tra le numerose opere d'arte, ospita un capolavoro di Andrea Mantegna, la pala di San Zeno.
