Proprio l'inaccessibilità del luogo e la presenza di una sorgente d'acqua dolce ne fecero, nell'VIII secolo d.C., un sito ideale per la fondazione di una chiesa. Secondo la tradizione, fu lo stesso martire Fruttuoso a scegliere la baia, indicandola in sogno a Prospero, vescovo di Tarragona in fuga dalla Spagna invasa dagli Arabi e alla ricerca di un luogo dove portare in salvo le reliquie del Santo. Ricostruita nel X secolo come monastero benedettino, dal Duecento l'Abbazia intrecciò le sue sorti con quelle della famiglia Doria che ne modificò l'assetto, costruendo ad esempio il loggiato a due ordini di trifore e trasferendo qui il sepolcreto familiare, fino a quando, nel 1983, decise di donare l'intero complesso al FAI.
