Entrando nella chiesa si è colpiti dal silenzio, dal fascino e dal candore del tufo che emana dalla centrale navata con l'originario soffitto nascosto nel XVIII secolo, dalla controsoffittatura di tavoloni in legno dipinti che rappresentano “Il cristo che affida il futuro della Chiesa a San Pietro”, “Madonna del Confalone” e “Conversione di san Paolo”. Nei medaglioni: “San Giovanni da Matera” , “San Donato e gli angeli” e, in corrispondenza dell'altare maggiore, “Incoronazione della Vergine”. In origine erano presenti otto cappelle laterali, quattro a sinistra e quattro a destra. Di queste ultime restano tracce essendo state distrutte con il distacco della chiesa dalla rupe del Monterrone, attuato per fare posto alla costruzione dell'oratorio e ed un arco fuori contesto che consente l'accesso carrabile alle spalle dei rioni Malve-Casalnuovo lungo il ciglio superiore della gravina. Inserite in nicchie, tre statue: a destra verso sinistra: San Leonardo, la Madonna con Bambino, detta “De Vexillo”, facente parte della distrutta cappella del Confalone, confraternita aggregata all'arciconfraternita di Roma con la quale partecipava alle grazie e alle indulgenze concesse dai pontefici, risalente al XVI secolo, e San Giovanni da Matera. La navata centrale termina con un altare settecentesco dominato da un polittico in legno datato intorno al 1540, opera di un anonimo pittore materano, raffigurante la Madonna con Bambino tra i Santi Pietro e Paolo; in predella è raffigurata l'Ultima Cena; nella parte superiore la raffigurazione dell'Eterno.
