L'interno della chiesa deve la sua attuale conformazione ai restauri del 1788-1793 eseguiti su progetto di Pietro Paolo Ferrara, il quale rivestì l'antica struttura medievale a sette navate con sovrastrutture in stile neoclassico. La chiesa è a tre navate di quattro campate ciascuna; quella centrale è coperta con volta a botte lunettata cassettonata ed è separata dalle due laterali tramite arcate a tutto sesto poggianti su pilastri che inglobano, al loro interno, le colonne antiche (in parte visibili), e separate da lesene lisce ioniche. Ogni campata delle navate laterali è a pianta quadrata e coperta con una cupoletta, senza tamburo, né lanterna. La fascia centrale del pavimento della navata maggiore, anch'esso risalente ai restauri del 2008-2014, presenta un moderno disegno in stile neo-cosmatesco.
