La Riserva si estende su un vasto comprensorio che, dallo spartiacque dell'Alpe della Luna, degrada sia verso la Valtiberina, sia verso le Marche. La superficie complessiva è di 1540 ettari, mentre la sua altitudine va da circa 520 a 1453 metri. Si tratta essenzialmente di un vasto territorio boscato (l'86% della superficie è occupato infatti da boschi), con significative presenze, comunque, di ambienti non forestali. Alle quote superiori predomina la faggeta, mentre più in basso si trovano boschi di cerro, carpino nero, ecc. La singolarità dell'Alpe della Luna sta nell'elevato isolamento che ha permesso di mantenere quest'area in uno stato ancora pressoché selvaggio; non vi sono grandi strade di comunicazione, ma solo strade forestali e sentieri per l'escursionismo, e non sono presenti al suo interno insediamenti abitativi significativi.
