La chiesa di San Francesco, situata nei pressi dell'omonima porta cittadina, fu costruita, insieme all'attiguo convento, nella seconda metà del XIII da una piccola comunità di frati, insediatisi ad Alatri nei primi decenni del Duecento che, con il benestare del Comune, usufruirono del vicino Monte Lungo per la fabbricazione della calce. L'edificio si presenta come una massa compatta dai tipici elementi gotici, con un sobrio portale archiacuto, coronato in alto da un rosone a radiali, composto da sedici colonnine di diverso intaglio, che racchiudono il medesimo traforo della vicina chiesa di Santa Maria Maggiore, unico nota decorativa volta ad ingentilire il severo prospetto in pietra. Di ben altro aspetto ci appare l'interno, formato da un'unica aula rettangolare, interamente trasformato nel corso del XVII secolo dalla ricca decorazione barocca. Al corredo figurativo medievale, appartengono invece, alcuni frammenti di affresco nella parete interna della facciata e nel piccolo spazio attiguo all'ingresso, dove, si ammirano un San Giovanni Battista e una Madonna col Bambino in trono, entrambi dipinti nella seconda metà del '400 con grande audacia tecnica. Sopra di essi si staglia la bella cantoria lignea dall'andamento mistilineo. Lungo il perimetro del sacro edificio, oltre alle quattordici stazioni della seicentesca Via Crucis, rilevante è anche la grandiosa pala dell'altare maggiore rappresentante la Gloria della Vergine entro una schiera di angeli cherubini alla presenza di san Francesco, san Bonaventura, san Bernardino da Siena e di san Ludovico d'Angiò. Nel presbiterio della chiesa è visibile,entro una lignea urna barocca, la sacra reliquia del mantello di san Francesco, che secondo la tradizione popolare fu donato personalmente dal poverello d'Assisi alla cittadinanza nel 1222, durante il suo soggiorno ad Alatri presso la chiesa di Sant'Arcangelo. Si tratta di un modesto tessuto di chiara origine medievale, confezionato con grossa lana di colore grigio cenerino, dall'aspetto assai logoro. Infine, una menzione merita la sua campana più grande, fusa dai maestri Giovanni ed Andrea da Pisa nel 1303 in onore della SS.ma Vergine e del Beato Francesco, come attesta l'iscrizione latina che ne circonda la corona.
