Nel 1578 il duca Emanuele Filiberto di Savoia concede la costituzione dell'Arciconfraternita di San Giovanni Battista Decollato o della Misericordia, dedita all'assistenza materiale e spirituale dei carcerati e dei condannati a morte. Sin dai primi anni di attività istituzionale, l'Arciconfraternita diviene di riferimento per le altre confraternite sorte sul finire del XVI secolo a Torino e in Piemonte. Nel 1718 la Confraternita acquista la chiesa appartenuta al convento delle monache di Santa Croce e dal 1720 vi si insedia, intitolandola a San Giovanni Battista Decollato. Nel 1726 è aperta la strada di collegamento con la via Dora Grossa (attuale via Garibaldi) di cui la chiesa costituisce fondale architettonico. L'edificio attuale è frutto di un progetto dell'architetto Filippo Nicolis di Robilant che risale al 1751. In quell'anno, a causa di dissesti statici, si decide infatti di reimpostare la chiesa in forme barocche caratterizzata da un sistema di volte traforate che si susseguono a coprire l'aula unica e la illuminano scenograficamente. La cosiddetta ?immagine luministica originaria' della chiesa è oggi ripristinata e valorizzata dal primo lotto di lavori di restauro finanziato dalla Compagnia di San Paolo nel 2009. Due fasce voltate a botte e aperte da finestre sopra al piano di imposta raccordano la volta a vela forata con fondo centrale, alla cupola ellittica e al catino absidale decorato con le virtù teologali: Fede, Speranza e Carità. La cupola ellittica, elemento caratterizzante il sistema voltato, si imposta su un tamburo finestrato scandito da dodici lesene da cui si dipartono le fasce che definiscono la stella centrale, in cui splende un affresco di Mattia Franceschini, allievo del Beaumont. Con il secondo lotto di restauri, nel 2012 si riporta la pavimentazione originaria in pietra di Barge, inserendo un innovativo impianto di riscaldamento geotermico a pavimento. Con il terzo lotto si interviene sull'Aula Capitolare, restaurando affreschi, stucchi, pavimenti e armadiate. L'altare maggiore in marmi policromi risale al 1792 e si deve ad un progetto di Francesco Benedetto Ferroggio. La pala dell'altar maggiore, separata dalla mensa e collocata sulla parete di fondo, rappresenta la decollazione di San Giovanni Battista ed è attribuita a Federico Zuccari. A lato della pala due grandi quadri di Felice Cervetti, allievo del Beaumont, rappresentano la predicazione di San Giovanni Battista e il battesimo del Giordano.
