Ha origine circa duemila anni fa, durante la propria storia fu assoggettata al potere dell'Esarcato di Ravenna prima, del Ducato di Ferrara in seguito, per poi tornare a far parte dei territori dello Stato Pontificio[4]. L'etimologia del nome è incerta (greco-latino cumaculum= "piccola onda"; "raggruppamento di dossi" in etrusco). La fondazione viene attribuita agli Etruschi, che erano già stanziati nel Delta del Po. Vicino a Comacchio si trovava infatti la città etrusca di Spina. Sorta sull'unione di tredici piccole isole (cordoni dunosi litoranei) formatisi dall'intersecarsi della foce del Po di Primaro col mare, ha dovuto orientare il proprio sviluppo, sia sul piano dell'urbanistica sia su quello dell'economia, sull'elemento acqua. In seguito alla caduta dell'Impero romano d'Occidente, Comacchio entrò a far parte dell'Esarcato d'Italia[5] Il primo vescovo della città di cui si ha memoria fu Pagaziano (menzionato nel 503 e nel 504). Comacchio passò poi sotto il Regno Longobardo dopo il Capitolare di Liutprando del 715 (in cui vengono descritte le norme e le tasse a carico dei comacchiesi per poter esercitare il commercio del sale nelle regioni della Pianura padana sottomesse all'autorità longobarda). In epoca longobarda il territorio venne donato ai monaci di san Colombano nel grande Feudo monastico di Bobbio che vi installarono il loro porto fluviale, oltre che sviluppare l'agricoltura e l'allevamento e lo sfruttamento delle saline, il cui sale era trasportato in tutto il nord d'Italia. Tra i secoli VI e IX, Comacchio dispose di una delle più potenti flotte dell'Adriatico entrando direttamente in concorrenza con Venezia.[6] Non accettando Venezia la presenza di una avversaria nella stessa area geografica[7] nell'anno 866 la occuparono e la saccheggiarono una prima volta. In seguito fu più volte occupata e distrutta dai Veneziani[8], passò sotto il dominio degli Estensi nel 1299. Con l'esaurirsi della dinastia estense, nel 1598 ritornò sotto la giurisdizione della Chiesa, che la pose nella neonata Legazione di Ferrara. Comacchio fece parte dello Stato Pontificio fino al marzo 1860, quando i territori delle ex Legazioni furono annessi al Regno di Sardegna per effetto dei plebisciti. Una mirabile definizione di Comacchio è contenuta nella Gerusalemme liberata, di Torquato Tasso: « Come il pesce colà dove impaluda / ne i seni di Comacchio il nostro mare, / fugge da l'onda impetuosa e cruda / cercando in placide acque ove ripare, / e vien che da se stesso ei si rinchiuda / in palustre prigion né può tornare, / che quel serraglio è con mirabil uso / sempre a l'entrare aperto, a l'uscir chiuso. » (VII, 46) Una lapide con questa citazione campeggia su una delle due torri fortificate del ponte dei Trepponti, nel cuore della città storica.
