L'interno della chiesa fu totalmente imbiancato nel 1776. Nel 1879, il parroco Edoardo Capriolo, d'accordo con la Compagnia del Sacramento, deliberò di far decorare a fresco gli interni. Nacque una intensa polemica con artisti locali e non, che ritenevano inadatta qualsiasi decorazione: infatti,l'intonacatura esaltavale fughe delle volte e gli splendidi interni. Nonostante l'opposizione al progetto, i lavori furono affidati al pittore Emanuele Appendini di Carmagnola, che poté dipingeresoltanto il grande affresco del presbiterio, prima che la morte lo cogliesse nel 1879. Alla sua morte, fu chiamato il giovanissimo Paolo Gaidano di Poirino, che in soli sei anni (1879/1885) portò a termine il suo capolavoro. Tuttavia, nonostante il pittore volesse decorare con sobrietà l'interno della Chiesa, l'eccessiva ornamentazione richiesta e di cui fu sovraccaricata la volta, ha nuociuto sia agli affreschi che alla struttura architettonica. Gli affreschi del Gaidano sono: 1. nella volta della navata in cornu evangelii, scene della vita di San Giovanni Battista (nascita; rimprovero ad Erode; decollazione) 2. sulla volta della navata in cornu epistulae, tre scene della vita dell'altro santo titolare della chiesa, S.Remigio (il santo ferma miracolosamente un incendio appiccato dai Franchi; San Remigio intento a scrivere le sue opere; morte del vescovo, compianta dal Re Clodoveo e dalla corte) 3. nella parte centrale della volta, i due santi patroni di Carignano con santi e sante di casa Savoia (tra cui la Beata Margherita e il Beato Amedeo IX) 4. nella calotta sopra il battistero, l'incontro di Gesù con la Samaritana al pozzo di Sicar 5. nella calotta all'ingresso di destra, la caduta di Lucifero e degli angeli ribelli 6. nel coro, la predicazione di S. Giovanni Battista nel deserto e il Battesimo di Clodoveo re dei Franchi ad opera di S. Remigio, assistito dalla regina Clotilde (in alto la colomba che porta nel becco l'ampolla dell'olio del crisma, come descritto dalla tradizione) 7. nella sacrestia, Gesù nell'orto di Getsemani
