Il Tempio, dedicato al Santo patrono della città di Todi, è in stile gotico, iniziato alla fine del XII secolo, fu ultimato solo nel 1465. La facciata della chiesa è rimasta incompiuta a causa della morte, nel 1458, dell'architetto Giovanni di Santuccio da Firenzuola. All'interno la chiesa presenta tre navate di pari altezza, tutte con volta a crociera. Nelle navate laterali si aprono 7 cappelle sul lato destro e 6 sul lato sinistro. Nel tempio di San Fortunato si trova un frammento di affresco raffigurante la Madonna con il Bambino e degli angeli, eseguito nel 1432 da Masolino da Panicale. Nella cripta, un'urna conserva le ossa di San Fortunato e, in un piccolo monumento situato sulla parete sinistra, sono custoditi anche i resti di Jacopone da Todi, celebre poeta medievale italiano del XIII secolo, autore di numerose laudi religiose in latino volgare.
