Il presbiterio è sopraelevato rispetto al piano della navata da 7 gradini, fatti costruire dall'arcivescovo Simone Carafa (1638-1647). L'attuale sistemazione gli è stata data da mons. Francesco Zunica (1776-1796) allorché fece collocare, nel 1785, il mastodontico altare maggiore trasportato a Matera dall'Abbazia benedettina di Montescaglioso. Sullo sfondo è collocata una grande cona contenente la pala di Fabrizio Santafede, da lui dipinta nel 1580.
