La costruzione del chiostro è in arte quadrata scoperta all'interno dell'abbazia e serviva per il passeggio e la meditazione dei frati. Da esso si accede a tutti i locali dell'abbazia: la chiesa, la sala capitolare, il refettorio, la scala di accesso ai dormitori, le cucine ed i laboratori. Un lato di questo chiostro è gotico e gli altri tre sono di stile romanico. Le volte sono a botte. Le colonnine doppie del lato gotico, costruito più tardi nel XII sec., sono differenti una dall'altra, ma non contrastano con la semplicità delle altre lisce nei tre lati romanici. L'accesso che immette nella chiesa è incorniciato da un portale romanico e da una lunetta con un affresco raffigurante la Madonna con il Bambino tra le sante Lucia ed Apollonia, databile intorno al '300/'400 di probabile maestranze locali. Di fronte al refettorio un'edicola sovrastata da un piccolo tiburio con colonnine di diversa fattura. Per la costruzione di questo piccolo edificio sono stati utilizzati anche materiali romani provenienti da altri siti. Al centro dell'edicola ora c'è un tavolo con pietra circolare, ma originariamente c'era un fontanile per le abluzioni dei monaci. In basso un'epigrafe che ricorda i restauri effettuati dal cardinale Aldobrandini nel XVI secolo. Il giardino all'interno del cortile è sempre ben curato dai frati minori conventuali.
