Le grotte di Pilato, situate appena dopo il porto e sotto al cimitero di Ponza, non sono altro che un complesso archeologico ipogeo e subacqueo risalente al I secolo a.C., così chiamate in ricordo di un'antica leggenda di cui fu protagonista proprio Pilato di Giudea, all'epoca scapestrato rampollo di una nobile famiglia romana che fu inviato a Ponza con l'incarico ufficiale di sedare una rivolta, ma in realtà per tenerlo lontano dai guai. Pilato però riuscì con gloria nella sua missione, meritandosi l'appellativo di Ponzio, tanto che il Senato gli assegnò il grado di Governatore e lo mandò in Palestina per domare gli ebrei ribelli. Le grotte, scavate minuziosamente ed intagliate perfettamente anche sotto il livello del mare, venivano impiegate quasi sicuramente per l'allevamento dei pesci, in particolare delle Murene, un pesce considerato sacro dai Romani per le presunte funzioni propiziatorie ad esso attribuite, da qui anche dette Antico Murenaio Romano. Tramite un'ampia scala le vasche erano parte integrante di una sontuosa dimora imperiale romana, appartenuta all'imperatore Ottaviano Augusto, i cui resti sono tutt'ora visibili sul promontorio isolano, alla base della collina della Madonna, e comprendevano cinque vasche scavate nella roccia, collegate tra loro da un sistema di cunicoli sottomarini, quattro coperte ed una all'aperto, di cui quella principale si compone di cinque aperture che consentivano mediante saracinesche, il ricambio dell'acqua ed il trasferimento dei pesci nelle altre vasche. Le nicchie ricavate nella roccia, alloggiavano statue di divinità pagane ed in particolare quella al centro della parete di fondo della grotta principale doveva ospitare una statua di marmo bianco, raffigurante probabilmente un Apollo o un Dionisio, recuperata, poco tempo fa, insieme ad un piccolo altare di tufo ed alcune lucerne di terracotta che presentano ancora tracce di combustione e di bruciato sul becco, nonchè altri reperti vari. Questi ritrovamenti, oltre alle decorazioni, fanno pensare che l'impianto marittimo venisse utilizzato e fosse frequentato anche per celebrazioni religiose.
