L'interno formato da un'unica aula rettangolare interamente trasformata nel XVII Sec. e addirittura allungata nella zona del presbiterio, per accogliere il coro dei frati, presenta la ricca decorazione a stucco policromo tipica del rinnovamento Barocco che "ad maiorem Dei Gloriam" alterò irreparabilmente l'assetto originario del sacro recinto. Alcuni frammenti dell'antica decorazione parietale sopravvivono tuttavia nella parete interna della facciata e nel piccolo spazio attiguo all'ingresso, dove, debitamente staccati dal sito primitivo, si ammirano un San Giovanni Battista e una Madonna col Bambino in trono, entrambi dipinti nella seconda metà del '400 con indiscussa perizia tecnica. Sopra di essi si schiude la bella cantoria lignea dal movimentato andamento mistilineo, coronata fino a pochi anni fa da una nutrita teoria di putti musicanti, che incorniciavano l'altrettanto elegante facciata dell'organo Seicentesco. Ma la sapiente mano di questi intagliatori barocchi si riscontra maggiormente nella sottostante bussola d'ingresso, nel pulpito pensile posto al centro della parete sinistra e nei due confessionali, virtuosisticamente modellati in un'organicità d'insieme tale da formare un tutt'uno con la dinamica ispirazione che guidò la mano dello sconosciuto architetto. Lo stesso repertorio Barocco ma con un ritmo più fitto e con una più ricca decorazione, si ritrova nei quattro altari laterali e nella grande edicola di fondo, ove un'alterna vicenda di Angeli, di volute sporgenti, di timpani spezzati e di fastose colonne, rafforzano l'intero meccanismo scenografico della chiesa.
