La costruzione del complesso di Santa Caterina vedrebbe le sue origini nel XII secolo, quando un mercante e usuraio del tempo, Alberto Besozzi di Arolo, scampando a un naufragio durante una traversata del lago, avrebbe fatto voto a Santa Caterina d'Alessandria di ritirarsi per il resto della sua vita in preghiera e solitudine in una grotta in quel tratto di costa. Lì avrebbe costruito una cappella alla Santa, ancor oggi individuabile sul fondo della chiesa. In seguito fatto beato, il suo corpo riposa all'interno della chiesa. Il complesso monastico sorse intorno al XIV secolo, con la costruzione delle due chiese dedicate a San Nicolao e Santa Maria Nova. Il complesso venne inizialmente retto per un breve periodo dai Domenicani, ai quali succedettero dal 1314 al 1645 i frati dell'Ordine di Sant'Ambrogio ad Nemus. A partire dal 1670 vi si sarebbero insediati i Carmelitani di Mantova, che avrebbero mantenuto il monastero per un secolo. Dal 1914 è considerato monumento nazionale. Il complesso passò di proprietà dal Beneficio parrocchiale di Leggiuno all'Amministrazione provinciale di Varese il 4 giugno 1970. Da quella data iniziarono consistenti restauri ed opere di consolidamento e stabilizzazione che salvarono il santuario e lo riportarono a riaprire negli anni ottanta. Dal 1986 al 1996 ospitò una comunità di Domenicani, mentre attualmente è retto da alcuni Oblati benedettini.
