La sala, chiamata Teatro per la caratteristica forma ad anfiteatro, fu progettata nel 1637 per le lezioni anatomiche dall'architetto bolognese Antonio Paolucci detto il Levanti, scolaro dei Carracci.Venne costruita in legno d'abete e decorata con due ordini di statue raffiguranti in basso dodici celebri medici. La cattedra del lettore, che sovrasta quella del dimostratore, è fiancheggiata da due statue dette "Spellati", scolpite nel 1734 su disegno di Ercole Lelli, famoso ceroplasta dell'Istituto delle Scienze. Sopra al baldacchino una figura femminile seduta, allegoria del'Anatomia, riceve come omaggio da un putto alato non un fiore, ma un femore.La sala anatomica ha subito gravissimi danni nel bombardamento che il 29 gennaio 1944 distrusse quest'ala dell'edificio ed è stata ricostruita nell'immediato dopoguerra riutilizzando le sculture lignee originali, fortunatamente recuperate dalle rovine.
